In the 16th century, at the time of the rule of the Portugals in Goa, forceful religious conversion to Christianity was in great abundance. An ardent group from Vaisya Vanibha community, traders & merchants by tradition, who were against this kind of conversion escaped from Goa in locally made boats. They reached at Kerala borders and began to settle in the large shores and carried on with their tradition. Some of those reached at Elamakkara, met with the Edappalli Swaroopam (Cochin Regency) who were sanctioned to stay over. But those found it difficult later to go with their religious practices. After two centuries, by around 1800 AD, a sage was coming over there occasionally and came to know their difficulties, gifted a set of Padukams of Lord Dattathreya for their daily worships. After few years, the next generation built up a temple to keep those Padukams and began their worshipping. Later, approximately in the year 1937 AD, they installed the main Deity Dattathreya in the temple. പോർട്ടുഗീസുകാർ ഭാരതം ഭരിച്ചിരുന്ന പതിനാറാം നൂറ്റാണ്ടിൽ ഗോവയുടെ തീരപ്രദേശങ്ങളിൽ ധാരാളം മതപരിവർത്തനങ്ങൾ നടന്നിരുന്നതായി ഭാരതചരിത്രം പറയുന്നുണ്ട്. ആ കാലഘട്ടത്തിൽ മതപരിവർത്തനം സ്വീകാര്യമല്ലാതെ പായ്ക്കപ്പലിൽ പലായനം ചെയ്ത ഒരു വിഭാഗം വൈശ്യവാണിഭ സമുദായക്കാർ കേരളത്തിൽ എത്തിപ്പെടുകയും കൊച്ചി ദേശത്ത് കച്ചവടം ഉപജീവന മാർഗ്ഗമാക്കി താമസം തുടങ്ങുകയും ചെയ്തു. അതിൽ എളമക്കര പ്രദേശത്ത് എത്തിച്ചേർന്ന സമുദായ അംഗങ്ങൾ ഇടപ്പള്ളി സ്വരൂപത്തിൻറെ (കൊച്ചിരാജ്യത്തിലെ) അനുവാദത്തോടെ അവിടെ പാർക്കുകയും സാമുദായികാചാരങ്ങളുടെ നടത്തിപ്പിന് ഏറെ ബുദ്ധിമുട്ടുകയും ചെയ്തു. പിന്നീട് പതിനെട്ടാം നൂറ്റാണ്ട് കാലഘട്ടത്തിൽ സന്ദർഭവശാൽ ഒരു യോഗീശ്വരൻ അവിടേയ്ക്ക് വരികയും അവരുടെ മന്ത്രോക്ത ആചാരങ്ങങ്ങൾക്ക് മുടക്കം വരാതിരിക്കുവാൻ ശ്രേഷ്ഠവും ഭഗവത്ചൈതന്യവാഹികളുമായ രണ്ട് പാദുകങ്ങൾ അവരുടെ കാരണവർക്ക്‌ സമ്മാനിക്കുകയും ചെയ്തു. ആപാദുകങ്ങൾ വിധിപ്രകാരം പൂജിച്ചുവരികയും പിൽക്കാലത്ത് ക്ഷേത്രം നിർമ്മിച്ചു പരിപാലിക്കുകയും ഉണ്ടായി. അതിന് ശേഷം ഏകദേശം 1937-ൽ ക്ഷേത്രത്തിൽ ഭഗവാൻറെ പൂർണ്ണകായ പ്രതിഷ്ഠ നടത്തിയതാണ് ഇന്ന്‍ കാണുന്ന ക്ഷേത്രശ്രീകോവിലിലെ ദത്താത്രേയ ഭഗവാൻ.
